Nox from Wakfu. A great villain because you empathize with him even though he’s completely cold-blooded. Spoilers: he plans to turn back time, and thus undo anything that happened after a set date, including all his evil deeds. Because it will be undone once he powers his time device, nothing is off the table. Any crime, any ethical or moral violation, he does without blinking in the service of a greater cause. And his success is so tragic I still think of it ten years later.

If we are limited to just Western animation, I'd say either Aku from Samurai Jack, or The Joker from Batman: The Animated Series.

If we include anime, I'd go with Char Aznable from the Gundam series, followed very closely by Vicious from Cowboy Bebop.

(CENTAURWORLD SPOILERS!)

I think The Nowhere King is a really cool villain. His backstory is tragic, but they don't act like he should be forgiven because of that. The reveal that he and the General are one in the same was well done, and the General betraying Rider afterwards was one of the hardest hitting moments in the series.
