Really chunky heels are more comfortable, even if they're taller, and shorter heels are going to feel nicer as well.
Thicker heels are generally more comfortable as well as more stable. I have short but pretty wide feet, so I generally have heel inserts at the back of each pair. The suede ones seem to stick better and are more comfortable than the gel ones for me, but it can depend on what the shoes are made of. For a few of my pairs I also have insoles put in to make them more comfortable. Even just the ones designed to stop odour are pretty comfy. Also, shoes with rounded toes are much better than really pointy toes.
